You can buy a toilet flange insert that will sit on top of the new floor, and seal inside the old flange.
But the 'waxfree' thing sounds even easier. I'd try that.
Our old next-door neighbor is a plumber; let us know if you want a phone number for him. We've had him do a few fixes at our place.
